Despite the widespread application of the random amplified polymorphic DNA (RAPD) technique, there is no experimental evidence of the molecular mechanism of random amplification starting from a complex template. To investigate this mechanism, we cloned and sequenced 23 selected RAPD bands amplified from Haemophilus influenzae Rd genomic DNA using eight decamer primers different in GC content and/or nucleotide sequence. As the whole genome sequence of H. influenzae Rd has been reported, the exact nucleotide sequence of each primer-template annealing site was identified. Results showed that, on an average, a homology of eight base pairs was involved in priming events and that the number of nonhomologous base pairings declined exponentially from the 5' end of the primer to its 3' end. The interaction between the primer and the template DNA was stabilized by the formation of secondary structures, and a perfect match of the 3' terminal region of the primer was not necessary for successful amplification. The complexity of the annealing process suggested that, in the studied reaction conditions, many primer-template annealing sites were extended in the first cycles and that differences in the efficiency of priming and replication processes led to amplification of RAPD fragments. Moreover, the distribution of the amplified regions on the H. influenzae chromosome was analyzed.
Nature metabolique des marqueurs RAPD du genome de Haemophilus influenzae Rd.Malgre la generalisation de la technique RAPD (random amplified polymorphic DNA) il n'y a pas de preuve experimentale du mecanisme moleculaire de l'amplification aleatoire a partir d'un modele complexe. Pour explorer ce mecanisme, nous avons clone et sequence 23 bandes RAPD selectionnees amplifiees a partir de l'ADN genomique de Haemophilus influenzae Rd, en utilisant huit decameres amorces differant par leur contenu en GC et/ou par leur sequence nucleotidique. Etant donne que la sequence du genome de H. influenzae est connue dans sa totalite, la sequence nucleotidique de chaque site d'annelage amorce-modele a ete identifiee. Les resultats ont montre qu'en moyenne une homologie de huit paires de bases est impliquee dans les evenements d'amorcage, et que le nombre de bases non homologues s'appariant decline exponentiellement de la terminaison 5' de l'amorce a la terminaison 3'. L'interaction entre l'amorce et le modele ADN peut etre stabilisee par la formation de structures secondaires, et l'appariement de la region terminale 3' n'est pas necessaire pour la reussite de l'amplification. La complexite du processus d'annelage suggere que, dans les conditions de la reaction etudiee, de nombreux sites d'annelage amorce-modele sont etendus dans les premiers cycles, et ces differences dans l'efficacite d'amorcage et le processus de replication conduisent a l'amplification de fragments RAPD. En outre, la distribution des regions amplifiees du chromosome de H. influenzae a ete analysee.
